Using TFS Source Control w/ Commerce Server projects

I'm looking for guidance on adding my CS2007 ASP.NET site code, unit test projects, etc. (and perhaps the web services site code if they've been modified) to our Team Foundation Server source code repository. All of the existing guidance from the Team System team assumes you can create the web site(s) from scratch in a folder of your own choosing rather than under the \\Inetpub\wwwroot\ directory that the CSharp.pup and the Commerce C# ASP.NET Web Application template uses.

What happens if your web application has already been created in \\Inetpub\wwroot\something folder on a development machine and can't be moved?
